I have created two projects A and B, and two users A and B. After setting up the permissions when one user (A for the example) logs in, he can still see both projects although he can start only project A.
Is there an option that each user will see only the projects that he has permissions for?

Which permissions have you assigned for A and B? Check their roles and permissions. Basically if a user has permission to view a project then they will be able to see that project.
Currently you can set permissions at all three levels of Continua: Globally, on individual projects and also on individual configurations. To set permissions for 1 project in particular, head into the project wizard for that project and navigate to the Security page. Any permissions set here will override any global permissions for this project and any of its configurations.
