It seems like that Continua keeps workspaces from old builds and they increase with each run.
So I would have the size of the repository foreach runed build.
Is there a way to clean this automatically up ?

The Agent workspace gets cleaned up after the build finishes according to the the status of the build. By default this is only when a build is successful. The global Agent Workspace Cleanup Policy can be edited under Administration -> Cleanup and can be overridden on the last page of the Project and Configuration Wizards.
