Is it at all possible to define a checkpoint for a ClearCase profile from within FinalBuilder? There’s no default option to do so, and I can’t find anything about using a command line/batch file do force CC to do it.

I think you’re correct that there’s no way to use the cleartool command line interface to do this. Cleartool is how FinalBuilder calls out to ClearCase.
If you find a way, let us know and we’ll add it to the to-do list (in the meantime, you could use the cleartool generic action.)
